From the tax office's point of view you should be paying tax whether you have the ARC or not. Provided your school does everything legitimately then they should be deducting 20% from your pay from the start, not just after your ARC is issued.

You need to be resident in Taiwan for 183 days in a year to qualify for a tax refund. The days of residency are calculated by the stamps in your passport not the date on your ARC.

At the end of the year your employer should give you a tax certificate. Go to the tax office, file a return and you should get a nice refund cheque (after waiting a few months).
