Check out the Toyoko chain of hotels....

www.toyoko-inn.com/eng/index.html

I stayed in the one in Shinjuku, more or less right in the middle of the nightlife district. Cost around 60 bucks (5 years ago) including breakfast, spotlessly clean rooms - albeit small. Only a stone's throw from the subway and airport bus stops.

They have hotels all over the city. Some of the ones further out, but still on the subway line will be even cheaper.

Tokyo is a great city. One of the best in the world in my opinion. Have a fun trip - I'm jealous.
