if teacher is talking about 2 terms ,suppose a and B and I want to know the difference between them .then can I say that" what is the difference between them or between A and B"
and if teacher is talking about A after he has talked about B tthen can I say that"how it is different from B"

Both "What is the difference between them" and "What is the difference between A and B" are correct. They are very natural sounding.

Your third example needs a slight modification: "How IS IT different from B?"
