"What does it stand for?" would be the correct one.

I'm not sure how proper the second phrase is. If someone was saying what something stood for, and you didn't understand them/catch what they said then the second phrase would be all right in conversation.. at least around here in Iowa.

If somebody told you that some symbol etc., stood for something that you found very surprising or shocking, you could say, in disbelief , shock or outrage..."It stands for WHAT?!"
