On the spot in your apartment is safest.
If you must be mobile, however, I agree with Doglover. There are many running events in these parts of Japan. Ekiden (long, marathon-type relays) and 24-hour relay events are particularly popular in late summer and autumn. Running/jogging clubs are plentiful as well. |

It depends on where you are in Japan. There are plenty of good places. When I lived in Kanagowa the Shonan beach area was popular. They have a trail from Enoshima through Chigasaki which many joggers love. |
