1. I'd have to give this one to Prague then. The climate is definitely cooler. Bitterly cold in the winter, though.
2. Mexico City is probably a better deal. Prague's prices are inflated to reflect the high level of tourism.
3. Mexico City. There's a reason Czech food isn't well known.
4. No problems filling you medical needs in Prague. Drug stores and pharmacies on every other block. Don't know about Mexico City.
5. Funny one. Bohemia IS Czech. (The regions of Bohemia, Moravia and Silesia make up the Czech Republic). There are tons of English language bookstores, cafes and art galleries in Prague. Not sure what you mean by "connection with the locals" though.
6. Superb transportation system in Prague.

same deal in mexico city with pharmacies. they're cheap and plentiful. i don't know about medical care, but i'm sure that within mexico city you can find excellent service. there is, after all, a sizeable upper class and expatriate population with demands.
the weather in mexico city is basically 65-75 F and sunny almost every day, cool at night (like 40s). sometimes it gets hotter but probably not above 85F. Most importantly, there is no humidity.
there are a few bohemian areas like coyoacan and la condesa. i guess you could call them that. the city is, in general, working class. you will have plenty of contact with locals, and expats if you are looking for it.
the transportation system is, in my opinion, excellent. i use it almost every day, it's extremely cheap (about 18 cents US), and pretty similar to the Paris metro except that it smells better and there's less decoration.
there are plenty of buses too, they're a bit confusing but once you know where you're going it's not too hard.
i don't know what the score is but i think the two cities are comparable. the cultures are soooo different, i would make the choice based on whether you want slavic or latino. it's going to have a huge impact on your daily interaction with people.
