Having lived in most of the major cities in Japan, my personal opinion is that Kobe is very near the top of the list.

It's one of the nicer looking major cities, surrounded by mountains and the sea (comparable to Yokohama). It's very cosmopolitan, with the foreign influence resulting in lots of international restaurants and architecture. The downtown core has wide boulevards and more green space than most Japanese cities. A buddy of mine used to complain that Kobe was a little too quiet sometimes. If you like going out, you might find that the downtown core isn't very big and gets repetitive after a while. However, Kobe is less than 30 minutes away from Osaka by train. So if you want the big lights and bright city, it's not far away.

And yes, there are plenty of churches.
