If two foreigners living in Japan have a baby, and the husband / father still works but the mother stays home to take care of the child, can the mother / wife legally stay in the country? Work on the side?

Yes, both, on a dependent visa. Initially you can't work on a dependent visa but you can apply to work part time a short time after receiving the visa. |

Just to clear things up a bit...
What are both of your visa statuses right now? You are married, and I presume both of you are working from what you wrote. (the use of the word "still" implies mom is working right now, too)
One of you must have a work visa, while the other can get a dependent visa (so will the child). |
