Well, I've only used public transport in Mexico and Cuba so I'll talk about those.

Mexico City in all the places I've been in this country. Subway, metrobus, and buses...I've yet to try the bicycles the city lends or rents.

Acapulco had the funkiest buses of all. School buses done up with neon lighting were the party before the party.

Guadalajara buses I found difficult to figure out and are well known for running down pedestrians.

Havana features rickshaws, refit Soviet-era troop transports as city buses, and pre-1959 American cars as taxis. I tried all but the buses which are known locally as camellos for being humped and ridiculously slow.

Chile. The capital has an excellent metro and the long-distance buses are great. Even in small towns, you never have to wait too long for a 'micro' or 'colectivo'.

Absolutely the Metro in Mexico City. It's cheap, you can get anywhere, and I recently read that it is one of the safest public transportation systems in the world, in terms of serious crime. There are cameras and police in all the stations. And, the stations are usually pretty clean, and some of them have interesting artifacts in them.
