am coming to Taiwan next week and am wondering about taking a boat- anyone have any info- I am leaving Japan - near Kobe area

Yes, I have taken the ferry from both Okinawa and Fukuoka. The ferry from Okinawa used to go to Hualien and the one from Fukuoka, on the island of Kyushu would go to Keelung. Both would take from 6 to 18 hours depending on how many stops they make in between.
Price varied with the class of ticket and they were run by Japaneses companies thus having a much higher standard of professionalism and safety. I believe Star Cruises does them now but it is still far cheaper, safer and more comfortable than air flights.
