LAN do that trip but I don't kow prices. The cheapest airline internally I've found is Wayraperu and they fly to Tumbes. From the border there you can get a comfy people carrier thing for $20. Takes 3 hours to Guayaquil. Doing the border run? Or off to the consulate? If it is the latter, check out whether there's also a branch in Machala - we Brits have two offices but just one consul. Sometimes he's in Guayaquil, sometimes in Machala. Might also be the case for you.
