In Kanto they use SMBC.

Shinsei Bank is pretty good - English speaking customer service agents, English website, online and telephone banking and you get to choose the colour of your bank card  |

Kansai uses UFJ. Go with Shinsei though. You just have to get a form from foreign personnel (as Shinsei and Citibank don't have passbooks). |

When I started at Nova I was out in the country, and I ended up using Mizuho Bank. Other people used some of the smaller, local banks.
I wouldn't use Mizuho. I don't know why I have to pay a charge when I'm depositing money into their account. Granted, I only use them for my remittance now.
