I don't know about the cheapest, but TOKYU HANDS is pretty good.

There's one in Shinjuku, Ikebukuro and Shibuya and probably other places.

Yuzawaya has goods for most arts & crafts, probably best in Japan. The store by JR/Keisei Kamata stations covers several buildings; several other locations around Tokyo & other parts of Japan.

Tokyu Hands also has a good selection, maybe Shibuya & Shinjuku being best - someone want to comment on that?

Ito-ya in Ginza has a good selection of fine stationery & Japanese papers; some arts & crafts supplies. Not the cheapest store, but some hard-to-get items. http://www.ito-ya.co.jp/

For papers, I found this link to more links of shops: http://home.tiscali.nl/gerard.paula/origami/japan2004/shops.html

Close to Nihonbashi station is another excellent paper shop; forgot the name of it at the moment.
