I am an American citizen, but I was born in another country because my dad was in the military. Will that have any effect on my Visa application?

No. Even in another country, if you were born on the military base, you were born on US soil as far as the government could care. And the Korean government won't ask you where you were born. They want to see you passport and your American diploma and transcripts.
