I'm planning a 4 week vacation to Malaysia and Indonesia in January, has anyone done anything similar?

The only place I'm definitely sold on going to Sipadan Island for scuba diving. Other than that, what else is must see/do in the area?

Indonesia is too spread out, so I'm not expecting to go down to Java or anything, just the islands of Borneo and perhaps Sumatra.

I just got back from Sabah, Borneo and I had a fantastic time. Although I wanted to go diving at Sipadan, due to time restrictions I decided that I'll go next time.
I went to Sepilok and went to the Rainforest Discovery Centre which was excellent. Only a handful of tourists and they had several short hikes you can do through the forest. I saw tons of monkeys and birds, including a few hornbills. And I think it was only 10 ringgit (maybe 4,000 won.)
I didn't go to the orangutan centre, but I did go to Sukau to head out on a boat on the Sungai Kinabatangan. That was really good, and although we didn't see any of the big animals (elephants, rhinos, orangutans) we saw hundreds of macaques and proboscis monkeys, as well as lots of different birds.
I also went to Kinabalu Mountain to do some hiking around the Park Centre. The trails were empty because most of the hikers only come to climb to the summit. It's much cooler up there, too, which is a nice change from the heat and humidity below.
Finally I went to a couple of the islands in Tunku Abdul Rahman National Park in Kota Kinabalu. The islands are really beautiful and a nice place for a soak in the ocean, and you can do some short hikes on some of them as well. I also went scuba-diving there, and although I'm sure it doesn't compare to Sipadan, it was a decent place to dive.

Have a great trip.
