I stayed there too. Also can recommend it. The capsule experience is indeed an interesting one. The sauna was also a nice addition as it is included in the stay. Shinjuku is also plenty interesting in night with many guys standing about asking you if you want to "have drinks with girls."

Shinjuku Capsule Hotel. For men only.
In 2009, it was 4,200 Yen.
Dry Sauna, Jacuzzi, cafeteria, Big screen TV
Beer Machines, etc.

Right in the heart of the action!

Check it out!

I believe there's women's capsules on separate floors.

I've stayed at Grand Hyatt and moved to Hyatt Regency in Shinjuku. I can walk to Shinjuku station and the hotel has plenty of restaurants and shops in the same building, or just walk across the street to the Hilton. I can exchange my won in the hotel lobby.

I paid like 500K KRW for 1 night at Grand Hyatt (amazing room)
And 550K KRW for 2 nights at Hyatt Regency (smaller but still good room)

It might be better for you to fly in from Haneda Airport as it's closer...also don't take a TAXI from the airport, actually don't take a taxi any time unless it's a short distance. They are insanely expensive. I made that mistake once, and NEVER AGAIN.

Taxi from my house to Incheon Airport was 70KM cost: 50,000 KRW
Taxi from Narita Airport to Grand Hyatt was 80KM cost: 23,000 Y (312,000 KRW)

Any tips on how to get that rate?

My picks in Tokyo:

Tokyo:
Andon Ryokan (a modern, stylish ryokan, very affordable):

Capsule Hotel Riverside:

Listel Hotel in Shinjuku- great location, tacky decor but very clean. That's where I stayed when my Montreal friends visited:

K's house, always a safe choice:

Oak Hotel, a bit more upscale than a youth hostel, and very cheap and perfect, located in Ueno:

For those who stayed in a capsule hotel where did you put your luggage? and how light should I pack considering I'll be sleeping in a capsule.

can you book capsules for consecutive days or is it check in and check out each day. That would suck.

Where do you keep you valuables?

Yes you can book a capsule for consecutive days. My friends stayed there for a full week, they even gave them a discount.

As for luggage and valuable, they give you a locker. You put all your bags there and anything valuable and lock it up and keep the key. No worries for that.

I loved my capsule experience. It's cheap and fun, but honestly you might as well stay in a youth hostel for the same price, maybe a bit more comfortable. But capsule is worth it for the experience.

+1 for Oak Hotel. I stayed there the last time I was in Tokyo and really liked it.

I had a little trouble finding it since it's a bit off the street, but it's a good location and a good value.
