Changing jobs in-country. Visa worries.

I'm a little confused about what I've been told, and have never had to deal with anything like this, so if anyone can help out I'd really appreciate it.

My current visa expires in the middle of December. This date is marked on my ARC. I've been offered a new job to start at the beginning of January that I really would like to take. I've been told that my new employer can't start processing my new visa until my current visa expires. They've also told me that I can remain in Korea while this is happening, until the issuance number is ready. They will then send me to Japan for a visa run. Surely I would have to extend my current visa with immigration to remain in the country and avoid any hassle when I go on the visa run? If so, would this delay the processing of my new visa?
