I had difficulty getting around in Tokyo. Osaka is much better in my opinion. I didn't do a visa run in Tokyo though, maybe the Korean Embassy is at a good location.
I got a new passport in Osaka, and it was real easy. |

It is more difficult (the consulate (where you get the visa) and embassy are in different locations), more expensive and takes up to 4 working days instead of overnight.
IF YOU are footing the bill, then go for it. Your school will probably choke if you expect them to pay for it when Osaka is a faster and cheaper alternative.
There is stuff about it in the FAQs.

I got my visa once in Tokyo. It took 3 days (i.e. arrive monday and drop off documents, pick up the passport with visa on Wednesday). Fukuoka is overnight. Tokyo is more expensive and it's a bigger city (takes longer to get around).
If the school is paying for it, go for Tokyo. You get an extra day of vacation and there's definitely stuff to check out in Tokyo. If you're paying for it, go to Fukuoka. If it's the summer time, you can also check out the beach at Fukuoka. |
