Don't know about the best. That is up to the individual to decide but you can go by air or ferry. There are threads on this very site which explain how to do it.
If you are equating best = price, from memory the ferry is cheaper but you'll have to price this yourself and decide. |

well where in Japan are you going? Fukuoka? To a couple different cities? really need a bit more info..... there are many factors that can determine the "cheapest" option. |

Travelling any considerable distance around Japan is very, very expensive unless you have the time and patience to do it really slowly.
If you really want to go to Tokyo specifically, then from Busan your best bet is to fly there direct. I'd say the same for the Osaka/Kyoto area as well. Air Busan has decent prices to both Kansai and Narita AFAIK.
If you just want the cheapest way of getting to somewhere in Japan and have a Japan Rail Pass plus plans for places to stay around the country, then the overnight ferry from Busan to either Shimonoseki, Mojiko (Kitakyushu) or Fukuoka would be the cheapest option.
Ditto the above re the ferry if just a brief trip to Fukuoka or Kitakyushu would sufficiently give you your Japan fix.
Obviously, what I'm saying here is said without regard to recent events. If you were planning to go to Tokyo or northern Honshu in particular, then you really need to check out in more detail what the situation is at the time you travel. |

Lots of cheap ways to get around Japan.
Willers Express is a bus system that is inexpensive.
You could always technically do the 'Seishun 18 Pass' where you get unlimived local train usage for 5 days for $100. You can also ride on a few steps above just the locals as well, but none of the express or bullet trains. Just take in mind that Japan is MUCH MUCH MUCH bigger than South Korea. |
