why do we not say needs for 3인칭 as the subject is singular third person?

because it's negative.
The water does not need to pass through
the water needs to pass through |

'need' is a marginal auxliliary verb, which means it can behave like a normal modal verb e.g. he must not go/he need not go and can also behave like a normal verb e.g. he doesn't want to go/he doesn't need to go. |
