I need to pay for the key money on a new place; I have worked out the best card from back home for me to use is a pre-pay credit card that I have, the charges/exchange rate are pretty decent that end.
My question is - what sort of ATM charges would I be facing here ? Which cash machines usually hold the most cash ? As I guess I'm going to be charged per transaction

Go to a bank and do it over the counter (unless you are talking less than a couple million won).
