I may be headed to Taiwan for a visit. Are there boat rides (flights?) to Yonakuni, Japan that I can take directly from Taiwan or do I have to go the mainland of China first?

http://www.naha-airport.co.jp/schedule/index.html

Flying non-stop from Taipei to Naha, Okinawa, and then transferring to Ryukyu Air Commuter flight to Yonaguni next morning would be your best bet. Given RAC 721 to Yonaguni departing at 07:50 in the morning, there's simply no way you can make a same-day connection at Naha no matter what other connection you try.
