My honey and I are near Seoul and are flying to Toyko for a long week-end i May or June - is it cheaper and possible to take a ferry back to S.Korea, then get back to Seoul, or is it better to just buy a flight back? (we only have one way tickets right now)

buy the flight back......
The shinkansen plus the boat plus the KTX from Busan to Seoul would be about about 450 000 won total one way and about 13 hours travel time if all the connections are super smooth.... |

AND...
if you need to buy a one way flight back from Japan, then it'll be cheaper to buy from a Japanese travel agent than to buy in Korea. I did this last year.
