I'm going to be traveling through Indonesia as part of a major SE Asian trip, and I'm wondering about how many of the islands I should visit. I'm definitely going to Bali, but what about Lombok, the Gili Islands, Komodo & Rinca, Flores, and Java for that matter? In your opinion, which ones are 'must-sees' and which ones are essentially 'repeats' of other islands?

I've not been further east than Lombok, but I hear that Ambon was worth the trip in days gone by. I'd check for security info before heading out that way, though. Also, you might want to consider Manado in northern Sulawesi, beautiful beaches, different local culture and some of the finest ladies in the whole archipelago. PM me if you want the must dos for Java.

Flores was great when I was there, but it was some years back. Kelimutu volcano near Moni is worth a visit to see the multicolored lakes in the caldera. Moni itself is a laidback village worth a couple days just for resting. Near Bajawa you can tour local villages and see a life that goes far back in time. Labuhanbajo is a pleasant port town from which you can organize trips to Rinca and Komodo.
