I saw #1 in an English conversation book, but I think #2 is correct rather than #1.

Both are correct. If you are planning to stay there (at a hotel or hospital), then you can use check into. But if you are just visiting for a short while and will not stay the night (such as at a convention or meeting), then you should use check in at.
