"We know that X" is a phrase that introduces whatever fact or knowledge we wish to talk about:

We know that the pyramids were built a very long time ago.
We know that sound cannot travel in a vacuum.

You can think of it as: We know the fact that....

So, in this excerpt:

We know (the fact) that where the spirit leads, the body follows.
