1. Can I replace 'favored' with 'favorite'?
2. If not, what does 'favored' mean?
3. Can you give some examples about 'a favored place'?

No. They do not mean the same thing.

"favored" means "preferred; in a position of favor (special privileges, special attention, etc.)"

To say that humans having a favored place in the cosmos is to say that people have a special or unique position in the grand scheme of things - people have a soul, they are made in the image of God, and so on.
The author disagrees with this idea that human beings have a special position, because nature has no regard for mankind's supposed favored status, and it is something we cannot tame.
