1.Are both the prepositions right?
I met John in the bus.
I met John on the bus.
2. Can we use in the bus?
3.What are the differences between these two sentences?

"I met John on the bus" is more common; it means that I met him / made his acquaintance while we were both on the bus (inside the bus), as passengers. "I met John in the bus" would be used to mean that John and I had a rendez-vous inside the bus, not necessarily as passengers.
