"This mistake, hoewever, was one of thousands that I made that helped me to become the person I am today. I learned more from that mistake than I could have learned in any class, lecture, or book. 1)It hiit me hard where 2)it counts- in my heart. I didn't enjoy it, I'm not proud of it, but I did learn from it. I'm akinder person today because of it."

What are 1)it and 2)it referring to?
In my opinion
1) seems to refer to "my mistake"
2) has no real content and is just used to function as a subject.

However, one of my friend thinks both 1) and 2) are referring to "my mistake"

What's your opinion?

I agree with you. Only 1) "it" refers to your mistake (or the result of your mistake).
