Q1:What are the differences between in and on?
Q2:Is it Ok to use both:
He hit me in my head.
He hit me on my face.

Unfortunately, prepositions don't have very good rules. You just have to learn wht prepositions go with what words. So...your last 2 sentences are not natural (although, 'He hit me on the cheek.' is fine!)
