Which is the correct sentence?
He is taking the IELTS exam in June.
He is taking an IELTS exam in June.
He is taking IELTS in June?
Or maybe you could give me other better suggestions?

Your first example is best
"He is taking the IELTS exam in June.

"the" is best here because there is one specific IELTS test that the speaker and the listener know about. Saying "an" means that he's taking one of many possible tests, like a practice exam, not the real/official test. |
