Are "which" and "all the harm" appositive?
"We must find ways to live with nature in some kind of balance. The government mainly wants to control nature, which is what did all the harm in the first place."

No, which refers to the government controlling nature. All the harm is the object of the verb did. Which and what have the same referent.
