Q1:Is the sentence right?
Jane's mom makes her not keep an animal at home.
Q2:Is it better to write this way:
Jane's mom doesn't make her keep an animal at home.

Sentence 1 is a little awkward, although the meaning is clear: "Jane's mother will not let her keep any animals at home." That is the way you would say it more naturally.
Sentence 2 means that Jane's mother doesn't require Jane to keep any animals, but it is not clear whether that is what you really want to convey.
Notice that "any animals" rather than "an animal" fits a little better in both of your sentences.
