In the mountains means in a mountainous region. Lowland gorillas live in the forests, while highland gorillas live in the mountains.
On the mountain means at a particular spot on a particular mountain. The two lost hikers were they were found cold and hungry but unharmed on the mountain.
At the mountain is rarely if ever used.
