I think the meaning is all the same but when should I use each?

By all means = surely, of course, certainly, please help yourself, go ahead

At any cost = no matter what the price, regardless of the cost, the price is not important, we have to do this

No matter what = regardless of the consequences (at any cost)

'No matter what' can also mean 'whatever happens', as in 'it doesn't matter what happens, you have to be here on time tomorrow!' You can also say 'by all means necessary' to change the meaning of that phrase to 'whatever it takes' or 'whatever you have to do to achieve it'. Often used by unscrupulous villains in movies!
