A Yokohama is a city I have never visited. It would be a pity to pass through.

If you are trying to say that it would be too bad to just zip through Yokohama rather than stop and visit for a few days, then I would change the wording a little. The reason is that, as worded, both A and B can be interpreted to mean that it would not be a good idea to travel through Yokohama.
So I would suggest:
"Yokohama is a city I have never visited. It would be a pity just to pass through without visiting it."
or
"I've never visited Yokohama. It would be pity / a shame / too bad to pass through it without stopping."
