I think that 'have been found to lower bad cholesterol levels' should be changed to 'have been found to have lower bad cholesterol levels'.

No. The original sentence is fine. "Flavonoids have been found to lower bad cholesterol levels." means people have studied the issue, and these people found out that flavonoids lowered the bad cholesterol. "lower" is a verb. "have been found" is a passive.

Maybe the people have been found to have lower bad cholesterol levels, but the flavonoids don't have bad cholesterol. I think you were confused by the use of "lower" as a verb and not a comparative adjective.
