I saw a book #1 and #5, but they seem to be awkward to me. So I made up some examples in order to know them for sure.
Which one is correct, #1 or #2 or #3 or #4?
Which one is correct, #5 or #6 or #7?

These seem OK to me:
1.I put the pencils in order of length.
2.I put the pencils in the order of length.
3.I put the pencils in length order.
5.I put the apples in order of size.
6.I put the apples in the order of size.
7.I put the apples in size order.
'The' seems totally unnecessary. 'In order of' is probably idiomatic.
