I saw the example in a book. Is it correct? I think that 'This is the third time you have been late this month.' is correct rather than it.

1) In this case "make" refers to the sum or total.
Example: A customer gives the cashier a 10 dollar bill to pay for a 3 dollar item. The cashier gives the customer 2 one dollar bills and a five dollar bill.
Cashier speaks: Here's your change. Four, five and five makes ten.
2) You're late / You have been late. They are both correct.
