I changed your sentence order, for purpose of explanation. Also, your original second one is much more likely to be said.
I don't feel like going to NY tomorrow. This sentence means that I don't want to go to NY tomorrow. It does not mean that I won't go, but I would rather not go.
I don't feel like I'm going to NY tomorrow. This sentence means that I don't feel like I usually feel the day or days before I go to NY.
Usually I have some emotion (excitement, dread, nervousness, etc) before I go to NY, but presently I don't have that feeling. You can also say, 'It doesn't feel like I'm going to NY tomorrow.'
A related sentence is 'I don't feel that I'm going to NY tomorrow. It means 'I don't think that I'm going to NY tomorrow.' This sentence is more likely when I will not be deciding whether I go or not. Someone or something else will make that decision, but I have the feeling that I won't go to NY tomorrow.
