Can I have your autograph? - You can use this in the case you ask a movie star for it.
Can you sign this? - You can use this in the case you want them to fill in some form.

I believe both of above is correct.

Someone said that you can not say "Can I have your sign?"
Is this right?

Right on all three counts.

However, it is also common to ask a celebrity for his or her autograph by saying, "Would you sign this for me?" Also, someone might say, "Can I have you sign this?" That is the closest I can think of for your third sentence.
