In #1 through #3, I think that #1 is correct grammatically. But I saw often #2 in some books. So, I guess that #1 is grammatically right, but in real life among native speakers #2 is usually used. And I wonder when #2 is used.
In short, let me organize my questions as below.

1.Which one is correct grammatically among #1 through #3?
2.In real life among native speakers, which one is most used among #1 throgh #3.
3.If any, what's the difference between #1 and #3?
4.Between #4 and #5, which one is the better?

All are correct, grammatically, depending on the situation.
1.What kinds of cars do you have?
You have more than one car, and each car is a different kind.
2.What kind of cars do you have?
You have more than one car, and it is assumed they are all the same kind of car.
3.What kind of car do you have?
You have one car.
4.What kinds of fish do you have?
It is assumed you have more than one fish, and each fish is a different kind.
5.What kind of fish do you have?
You have one or more fish, and it is assumed they are all the same kind.
