My questions are two which are as follows.
1. According to my dictionary, the form of 'to have sth/sb ~ing' means 'to keep sth/sb ~doing'. I think that the form of 'to have sth/sb ~ing ' is used in #1 and #2. However I wonder if the form of 'to have sth/sb ~ing ' is used in #3 because #3 doesn't make sense to me when I put the form in #3 in order to translate it into my language.
So, please let me know the difference between #1/#2 and #3.
2.Can I chang #1 to 'I have several problems which is troubling me.' in order to have the same meaning?

I'm not sure what you're asking. The basic grammar forms are identical. You can rewrite them as:
I have problems (that are) troubling...
We have orders (that are) coming...
...they have a number... (that is) going...
I think your dictionary is trying to simplify a grammar form but it doesn't quite work for every instance.
