Hello,
In reply to our boss's email, how do we acknowledge the order and inform him/her that we will get on it immediately? I can only think of the word "noted". But is it usually used when you reply to your subordinates? Can you use it with your boss?
"Noted. Will get on it immediately."
Is that ok? Or is there a more polite or natural way of conveying the same message?

The message you wrote is fine but is also very direct and seems more like a text message. Or the kind of message you would send when you are really busy and don't have time to write a longer message.
You could simply make it longer by saying...
I have recieved the order and will get on it immediately.
Just using full sentences can be a bit more polite, although nothing is technically wrong with the message you created.

Can I use "acknowledged" instead of "noted" in this context?

Yes, you can say, "I have received your message..." That is perfect.
You could also say, "Your order has been acknowledged".
