What's the difference? None. Either way, you're all wet. 
I would say with. Why? Because in sounds funny. That's just about the only rule I know of that applies here.
To anyone who wants to keep searching for a magic rule that will unerringly guide a person to the "correct" choice between covered with and covered in that applies in every single case with no exceptions: godspeed, my friend. If you find such a rule, don't tell anyone: publish it and become a millionaire.
