The only difference is that during 1990 would emphasize that some activity or condition lasted some length of time during the year or occurred throughout a large portion of the year. In many cases, in could probably still be used with no damage to the meaning. For example:
During 1990, the country experienced a severe heat wave.
(It lasted a couple of months.)
However, it would still be perfectly normal and correct to say:
In 1990, the country experienced a severe heat wave.
(We can safely assume it lasted a period of time.)

When someone writes the 1990s, they mean the entire 10-year period from January 1, 1990 to December 31, 1999.
