Let's say someone is calling and asking for John, and you pick up the phone and you're John, what do you say?

Hi!
If I understand your question, the conversation would go like this:
[phone rings]
John: Hello?
You: Hello, this is Christina. Is John there?
John: This is John.
OR
John: This is he.
OR
John: Speaking.
There are several ways to identify oneself on the phone. All are good, and all would be used by native speakers.
