It is common practice among my friends to not use capital letters in e-mail.
It is common practice among my friends not to use capital letters in e-mail.
Which one is right from the point of a native?

Both are correct. There is often some flexibility in the placement of not in many sentence patterns. Opinions may vary as to which is more common, but personally I think the first might enjoy a slight edge.
