Tom has just returned from a three-week-trip.
He spent the first week in Rome and the second two weeks in Berlin.
Is `second two weeks�acceptable. Please tell me yes/no.

Hi klafterreith,
Second, in this context means two... so your sentence:
"the second two weeks in Berlin".
Does not make sense, so would be better gramatically to say:
"The following two weeks in Berlin".
