It may not be means that there is a possibility that eating better did NOT give the kids an academic boost.
It could be means that that perhaps parents who regularly feed their children healthy foods may also be more likely to spend extra quality time with their kids.
The third It means that the fact that parents who feed their kids healthy food also may spend extra quality time with them can have an effect on their grades.

You could say it like this:-

Perhaps eating better didn't give kids an academic boost; maybe parents who feed their kids healthy foods also spend more quality time with them and that is what has an effect on their grades.
